They actually did more than think about it: they produced a demonstration version of Luigi's Mansion running in 3D, back in the early Gamecube games while testing the viability of 3D. They talked about it in one of the video interviews on e3.nintendo.com, as also summarized below by Kotaku.
"In an interview with Nintendo president Satoru Iwata, the man behind the development of the Nintendo 3DS said a version of its 3D technology was being tested as far back as the company's GameCube days.
Hideki Konno told Iwata that Nintendo developers had tested 3D technology with Luigi's Mansion shortly after that game was released. By Konno's description, it sounds like they were working with a peripheral or a separate device to provide the 3D experience with the GameCube game."
I wonder if it won't feel awkward for the stylus to interact with 3D objects. I'm not sure how the 3D works. Will you be poking through the ghosts with your stylus? That seems like it would be strange.
That won't be part of any games, because only the top screen is 3D, while the touchscreen is still 2D. If you want to get an idea of how that will be used, track down some cam footage of the 3DS Nintendogs; you'll see that they just show a shadow of the dog on the bottom, with which the person is interacting with the stylus while watching the 3D action at the top. It certainly does change the role of the lower screen for the system going forward, and that's something I've been thinking about when looking at the games they're planning.

I'm good with anything related to Luigi's Mansion. In 3D, wow, that could be both cool and might scare you out of your pants. Imagine a bunch of ghosts popping out at you, even though they aren't that scary of ghosts.

A lot of DS games do this anyway--having the main game on the top screen with the touch actions on the bottom. Metroid Prime Hunters, for example, or Starfox Command; and those games control just fine.

I agree, and that's what I expect the 3DS games to be like when using the stylus, but it is worth noting that many, many puzzle-oriented games have previously opted to keep the primary action on the bottom screen, so that you can interact with the gameplay directly. I'm not sure how these would be made on the 3DS, since no one will want to put the primary activity on the smaller, 2D screen. That sort of gaming will not be as smooth to implement as it is on a 100%-touchscreen device like the iPhone.
