I have a 3DS and a few games as well. I have noticed that my 3DS overtime has gotten my cartridges dirty with a few black marks here and there. They do not damage the cartridges in any way but it does look unsightly. Does anyone here have a similar problem or is this just me?
Hmm.. let me check my games.
Nope, mine are all clean (Like fresh from the package)
Maybe It's from where you keep your games or something? or where you keep your 3DS.
It's happened to me too, pretty much every time I have a game in there for a length of time. Perhaps it depends on what model you have (older or newer).

I think it is a burn. It is more prevalent on Mario Kart 7 and Ocarina of Time 3D for me, the two games I have played the most. Dead or Alive Dimensions, however, still looks like new. As long as it doesn't affect my ACTUAL games, I don't care much. Thanks for bringing this to light, though.
I own a PS1, GBA, GBA SP, Wii (GCN), 360, 3DS, PC (Laptop), Wii U, and PS4.
I used to own a GBC, PS2, and DS Lite
My games have very light scratches, but this is because of how the system reads the cards, with small "hooks" that come down and make contact with the contacts. I have not seen any dirt, though. Must have to do with the model.
Strange, I've had Ocarina of Time in there since launch at it still looks mint. (okay, so I've bought a few 3DS card games and I haven't actually played them yet. Just VC/eShop/DSiWare.)
I've found it's the carts I eject and reinsert most often that are the worst. Games that I got and put in my system once and played for 50 hours don't have this problem. I also don't remember seeing it till I got my 2nd 3DS though, so maybe it's not all systems that cause it. I do remember a few months after the 3DS came out I traded games with a guy, and the cartridge he gave me had it on it: I'm kind of a clean freak, so I cleaned it off thinking he was just careless getting filth on his games like that, and it wasn't till much later that it started happening to mine. Come to think of it, when I got my 2nd 3DS I was horrified when I took it out of the box and the exterior seemed to be scratched, but then I later discovered it was some sort of grimy residue that I was able to slowly rub off — maybe whatever that residue was is the same thing inside the system getting onto the carts.
I leave my games in my 3DS for... months at a time? I only have Super Mario 3D Land and Kid Icarus: Uprising and I got both at launch and I don't take them out much.
My SD Card with the game on it is just as physical as your cartridge with the game on it.
I love Nintendo, that's why I criticize them so harshly.
