Steel Diver - Although the reviews were wrong about content (2-3 hours of content my ass. I assume they just blasted through the mission mode without doing anything else because loads of people (including myself) have clocked in more then 12 hours), I do think the game would benefit with some improvements (bugs, more content in the periscope mode, better AI) and I'd assume a sequel would include a campaign with more missions.
Pilotwings Resort: Right now, it could have either DLC or an entire new game, because unlike Steel Diver, I feel the reviewers were actually right about content (4-5 hours to beat, a couple more to perfect).
Cave Story 3D: A remake, but since it's retail, I'm going to include this anyways. Like many others, I love the original game, and it has quite a bit of replay value, but still, there leaves an urging for more when the first run through is so short. That, and it's been 8 years with endless remakes within the past 2.5 years.
CRUSH3D: Another remake, but this one I've never played the original. Fantastic concept and brilliant execution, but overall the game is only 7-8 hours and I"d assume a remake is a bit more then underwhelming for those who played the original. Also, I'd love to see what the developers could come up with in a sequel.
Shifting World: This is the only time I'll add a game that I've yet to play (Hello there Kid Icarus), but if the release is as underwhelming as reviewers claim, then this needs an updated version immediately since the original Flash games were great and I'd love to see the game heavily expanded.

Dead or Alive Dimensions. The best fighter on 3DS, IMO. I'd love to see another DOA hit 3DS, this time with Samus (they worked on Other M, and had an Other M arena in DOAD) & Momiji (from Ninja Gaiden Dragon Sword) as new playable characters.
Ace Combat: Assault Horizon Legacy. While this was a remake of Ace Combat 2, this was my first time with this game (although not my first AC). I'd love to see another AC on 3DS (preferably new, although I could live with an AC3 remake, AC4 port, or AC5 port).

But honestly, if Majora's Mask was to be remade in 3D, I'd like at least a bit more then Master Quest (which, from what I've heard, is basically just a harder difficulty level)/Boss Rush added, and definitely a lot more added then Star Fox 64 3D.

And for Cave Story, Nicalis is releasing Cave Story + 3D, an amped up version of Cave Story, now in 3D. Tons of bonus modes, and widescreen, opposed to the DSiWare version on a 3DS.

Probably end up being Theatrythm Mario RPG though. You'd go through all the Mario RPG's, like the original (which Square actually worked on), the Paper Mario games, & Mario & Luigi games.

1. Regardless of likeliness, it'd be really nice to see a sequel, since everyone always complains about the apparent lack of content. While I disagree with that stance, an amped-up version would be great (They'd say 10 hours, and the general public would say 60).
And who knows what could happen? Unlikely things happen in the gaming world occasionally
2. Yes, I know that, but I'm fairly sure all the new content was already released on CS+ PC (though bizarrely enough, not CS3D).
And I'm talking a FULL NEW GAME here, preferably a prequel, since the backstory of Quote, Curly, Balrog/Misery, the Doctor, and Ballos could easily be expanded. A new game after 8 years would be great (and hopefully longer first playthrough). It's kinda irritating seeing 5 re-releases of the same game, and Pixel has stated he's mildly interested in developing a sequel.

I was thinking they could do more then RPGs with that game, kinda like how in MTO how you could play tennis while playing the original SMB but with music, and the same could be done with other series like shooting in Metroid music (similar to the Rhythm Heaven shooting game) and Zelda could do links sword swips to the beats

Ghost Recon: Shaddow Wars was an excellent launch title. It could use a sequel.
I'm also begging SEGA day-by-day to announce a sequel, or a spinoff to Rhythm Thief.
Resident Evil: Revelations came before RE5, why not a RE before RE6? On 3DS, PSVita, PS3, Xbox 360, & Wii U, or at least the handhelds to make it more of a major release.
