Since our 3DS's don't support flash and some sites run super slow and the image display fails we can still have a sense of salvation with 3DS compatible sites. I know a cool Horse raising site http://www.howrse.com Feel free to share any you know. (:

3DPorch is a great photo sharing site (be warned, they recently launched an "adult" version as well, so be sure to go to the safe one). Haven't visited it since I got Colors! 3D, though.
3DS Screenshot is pretty cool. They have a bunch of screenshots of 3DS games (they also have 3D pics of the original NSMB).
Despite the fact that it's set up for desktop, Nintendo of Japan's website works way better than it should. I go there all the time.
Other than that, websites set up for mobile (phone) format usually work great as well.
